So I wanted to try this route, with the Pendolino and default options (starting cold). Since I'm new to ETCS, I probably entered some data wrong - I entered a random driver's number since I don't know where to find it, and as train number I entered the number on the front page of the train documents.
Then I entered, as mode, ETCS level 1, which was probably wrong, since I didn't know how to tell what system is in use from the train documents.
My issue is that, when the system complained about a mismatch (with the flashing yellow icon) I could not acknowledge the mismatch, and if I tried to go to "Start" again to re-enter data, all the options were gray; and even the "override" page has the option 1, EoA, grayed out. I tried moving the train anyway, and it of course went into emergency braking. 
The system looks hung, as in I can see no way to unlock it. Also, if I try turning everything off including the batteries, the cab stays on. And if I try to lower the pantograph, it stays up, even with the cab deactivated and the batteries commanded to off.

 

So: I obviously made some mistakes when setting up the train; but is it normal that I found myself in such a locked state?

Well.. In Warsaw you don't have ETCS. You need to use lev 0 (SHP). Then when you go out from the city (just before Warszawa Włochy as I remember) - system will catch that you enter lev2.

Driver number can be whatever you like. As for the system hung/crash... well, it is hard to tell  what went wrong there

As Eridor mentioned Warsaw do not have ETCS. On the other hand if you start from Cracow situation is similar because no ETCS there. It begins at Kozłów exit. I am not an expert but if you mess up ETCS and you doing shunting or has a stop best option is to switch off the EVC and turn it back on. As I remember this should reset whole system and you can enter data again. EVC switch in ED250 is on the rear panel in the cabin.

Thank you. The EVC reset unlocked the system.
Now i reprogrammed it for SHP, but whenever the train moves, an alarm sounds and almost immediately it goes to emergency braking with the message "Runaway movement". 

Only after the train has stopped I can "Ack" and clear the alarm.

So how do I prevent this alarm?

hmm. Have you properly configure whole ETCS system? In the end you should land on this screen

So, you are suppose to: enter drivers number, select vehicle type, enter trainset number, press "Start" and acknowledge initial popup

Please provide a screenshot of the etcs dmi, since it is a somewhat complex system, its hard to diagnose the problem if we cannot see what is going on.
