Problem isn't the timetable itself for most of these. The timetable has 'pt' stops in them to let faster traffic pass. The issue is that the AI dispatchers (and some humans) just ignores these stops in the timetable and sends the train on anyways. If they fix the AI's so they actually hold trains with pt stops in their schedule most of the issues resolve themselves. Human dispatchers is another issue.

Totally agree. This is what I am waiting for. I haven't played much SimRail lately due to this feature lacking. I hate having to use the keyboard as it take so much away from the immersion of the game. I did see they have it in the roadmap, but the sooner the better.
